Unix rm issues in bash executable 'mfold'

I recently installed the newly available mfold 3.6 from source. After creating a sequence file and running the "mfold AUX='myseq.fasta'" command on my terminal in my desktop folder, the software deleted all of my files (including the sequence) on my desktop that were not in directories. This resulted in a large amount of data that was lost. After looking through the script, I did not find any 'rm' commands that looked completely unreasonable, but this happened nonetheless. Has anyone else had this bug?
